Do you know any quake 3 mods which have extra gamemodes like payload or control points, (or similar to them) etc... ?

Excessive Plus is relatively good mod for extra game modes. You can play Vampire mode (your health slowly degrades, but hitting your opponent heals you up to 300 points) or Poison mode where you need to constantly search for health as you have to heal your health dropping down. Zombie mode is also present and it was my favourite in Quake Live (Red Rover modified server).

That would be good if capture points(!!!) and payload mods available for Quake 3.
I have a very good idea for a map, but without these mods, that will be just another ctf map...

I've never heard about these exact game modes before, so I can't say. Sorry :(
